It looks like you might have extra spaces. The argument should be:
-a pdf-theme=themes/base-theme.yml
You could also try:
-a pdf-themesdir=themes -a pdf-theme=base
Though I strongly recommend against using the name "base" in your theme (as that's too easily confused with the built-in base theme). It should be something like "custom".
-a pdf-themesdir=themes -a pdf-theme=custom
